I haven't cracked this one yet — but the brilliant team at Times for the Times have:

Drop the N[ew] T[estament] books from PROTESTANT, then anagram (clumsily). On edit: N[ew] should be O[ld], or we end up with PROSTATE, which may be a part of the Church supporting the secular government.
